The latest disruption comes amid ongoing concerns over the rail service's reliability.
In a statement, the operator said the Putrajaya line disruption was caused by a brake failure on a train returning to the Serdang depot, adding that repair works are ongoing.
It said alternative train services have been activated, adding that trains from Kwasa Damansara will end at UPM before returning to Kwasa Damansara with a 10-minute frequency.
Rapid KL also said there will be a shuttle train service between UPM and 16 Sierra (10-minute frequency), and another between 16 Sierra and Putrajaya Sentral (7-minute frequency).
On the Kajang MRT line, it said services were delayed due to a train experiencing a brake failure at Taman Tun Dr Ismail station, adding that repairs are underway.
Passengers have been advised to seek assistance from station officers or auxiliary police if required.

Earlier today, transport minister Loke Siew Fook said there is no specific timeline for when the rail service would fully stabilise, despite continued efforts to address frequent disruptions.
He said public transport operator Prasarana Malaysia Bhd had been instructed to strengthen mitigation and control measures, with greater emphasis on maintenance.
On Tuesday, Loke also expressed disappointment over what he described as “almost weekly” disruptions affecting the LRT and MRT services.
The Putrajaya MRT line experienced a three-day service disruption last month due to cable theft, with four suspects arrested for their alleged involvement. - FMT
